A selectable PDF text layer does not guarantee that extracted words follow human reading order. PyMuPDF can expose blocks, words and geometry, but the application must still decide how those objects form columns, paragraphs and evidence suitable for retrieval and citation.

## Distinguish stored order from intended order

The official [text recipes](https://pymupdf.readthedocs.io/en/latest/recipes-text.html) explain extraction approaches and reading-order concerns. A PDF can place text objects in an order chosen by its producer, including late-added headers and annotations. A plain extraction may therefore append a heading after body text or mix neighboring columns. Successful character extraction is evidence that text exists, not proof that its sequence matches the page's logical structure.

## Choose the representation needed for diagnosis

The [Page API](https://pymupdf.readthedocs.io/en/latest/page.html) exposes extraction options, while [TextPage](https://pymupdf.readthedocs.io/en/latest/textpage.html) represents richer text structure. Use blocks or words with geometry when investigating order rather than inspecting only a flattened string. A geometric sort can help simple layouts, but it is not a universal document-understanding algorithm. Tables, floating captions and sidebars need rules that respect their relationships and scope.

## Inspect a page with a sidebar

Consider a digital maintenance page containing a numbered procedure and a sidebar warning for another product variant. Extract the raw text, a geometrically ordered view and the original page image. Ask whether the warning stays outside the procedure. A naive merge can make its restriction appear to apply to the current product, producing a wrong answer from entirely correct individual words.

| Artifact | Diagnostic use |
| --- | --- |
| Plain text sequence | Inspect what downstream indexing receives |
| Blocks and coordinates | Locate transitions between page regions |
| Word-level geometry | Investigate a specific broken boundary |
| Original page image | Verify intended reading relationships |

## Preserve meaningful boundaries

Do not remove every line break or merge all nearby text before inspecting structure. Paragraph boundaries, list membership and headings can establish which condition governs a statement. Conversely, line wrapping inside a paragraph should not create unrelated fragments. Keep page and block identifiers through normalization so a retrieved excerpt can be traced back to the layout decision that created it.

## Test the resulting evidence

Create questions that distinguish the main procedure from sidebar content and verify the extracted answer-bearing span. If the span is corrupted, fix reconstruction before adjusting embeddings or candidate counts. Record the extraction mode, sorting policy and any layout-specific rule with the fixture. This makes an ordering regression reproducible after a library update and avoids presenting a nonempty text export as proof of reliable document conversion.
